general caught up in the scandal that ended the career of cia director petraeus. the pentagon is investigating. >> reporter: in a new twist to the david petraeus sex scandal the pentagon says the top american commander in afghanistan general john allen, is under investigation for sending allegedly improper e-mails to jill kelley the florida woman who triggered the investigation that forced petraeus to resign. pentagon is reviewing between 20 and 30,000 documents involved, allen denies any wrongdoing and remains in his current position. late monday, agents spent five hours at the home of petraeus' former mistress, paula broadwell leaving this morning with several boxes after the fbi told abc news they discovered thousands of e-mails between broadwell and petraeus, detailing the affair. the affair came to light over the summer as part of an fbi investigation that began after jill kelley received threatening e-mails she believed were from broadwell. officials say well had classified material on her computer which is illegal, the fbi does not believe any of it came from petraeus,

is implicated. the pentagon says general john allen apparently had inappropriate communication with the woman linked to the scandal. as fox's ainsley earhart reports, the fbi is busy with multiple investigations. >> reporter: fbi agents searching the home of paula broadwell, the woman whose affair with general david petraeus led to his resignation as the cia director. the agents went to her house in charlotte, north carolina on monday night. some of the general's former staff members and friends reportedly shocked that this woman was sending e-mails warning jill kelley to stay away from him. now, john allen is under investigation. defense secretary leon pan eight said he ordered an investigation of general allen on monday. the secretary who is a former cia director also talking about general petraeus' resignation. he says, quote, i think he took the right step and i think it is important when you are director of the cia with all the challenges that fess you in that position that personal integrity comes first and foremost. general petraeus was scheduled to testify about the benghazi attacks.

. the top u.s. commander in afghanistan, john allen. the defense secretary leon panetta says the pentagon has launched an internal investigation into thousands of quote, inappropriate communications between general allen right there on the screen and that woman in yellow, kelly. chief intelligence correspondent catherine herridge live in washington. you almost need like one of those boards to put all the pictures up, catherine. >> reporter: you do rick. beyond the issue of failing to notify congress about the fbi investigation the democratic chair of the senate intelligence committee is threatening to subpoena a report summarizing director petraeus's trip to libya when he personally looked into the fwauz gauze attack. he personally interviewed cia staff on the ground in libya including the station chief and the report may be only in unfinish draft form. the departure was sudden and unexpected even by the director. so far virtually every known investigative thread in the case now leads back to jill kelly, a woman described as an unpaid social liaison for the military in tampa, florida. thi

the pentagon called potentially inappropriate communications between the general and jill kelley who he and his wife got to know in tampa, and were reviewing between 20 and 30,000 pages of documents, including e-mails over two years. officials say some were flirtatious. the general strongly denies an improper relationship. the fbi discovered the e-mails during its investigation of kelley's e-mails. sparked by her complaints about anonymous threats which turned out to be from paula broadwell. they say they found no wrongdoing by general allen, but turned the files over to the pentagon, which monday ordered its inspector general to invest gate at the same hour, fbi agents were sweeping through paula broadwell's north carolina home, carrying out bags and boxes of the materials. officials say she consented to the search to make sure they had not overlooked any documents before closing the investigation. meanwhile, petraeus' predecessor at the cia said petraeus had no choice but to resign. >> i think it's important, when you're director of the cia, with all the challenges involved in that position,
